Form 2290 filers are required to pay a penalty if they are filing their form late or if they have not paid the required taxes. The payment of penalties cannot be done while e-filing your Form 2290.
When you are e-filing your Form 2290 late, you have to pay your regular taxes alone and file your return as usual. Once the return has been processed by the IRS, you will receive a notice from the IRS through the mail. This mail will contain details about the penalty and interest dues and how to pay these dues. Payments must be made through check.
However, you can waive off the penalties and interest if you can show a reasonable cause as to why you did not file your Form 2290 (or pay taxes) on time.
